I've never eaten in Beaune, always being in the villages, but a great favourite with us (the family of 3 of us) is here :-

If your stood in front of the Meursault church with your back to it then Le Chevreuil is on your right just going out of the centre place.
The chef proprietor is Jean Gouges, lovely man, a cousin I think of the Domaine Henri Gouges family of NSG. Jean and his wife (or partner - not sure which but a very sweet lady) run this very nice place. Not been for 2/3 years but on a family holiday in 2006 we eat there wonderfully 3 or 4 times and without 'breaking the bank' - classic Burgundian dishes wonderfully executed e.g oeufs meurettes, boeuf borguignon etc. The wine list was pretty handy as I recall. I remember Coche-Dury Meursault for around 90 euros being on it. We had a red Meursault from Pierre Morey one night.
I've not stayed there as a hotel but believe it's very comfortable. Doesn't look great from the outside but plenty of character, the restaurant is modern, on the right, and was full (of locals I think) whenever we were there.
My daughter was much taken by Jean's tabby cat which loved to drape itself around his shoulders when he was in reception or the restaurant talking to guests - not in the kitchen though !
I believe there's a good restaurant in Gevrey, which might sell wine as well, but my memory ain't great re that - doubtless someone will fill in my blanks.
There's also the quite up market Le Montrachet in Puligny, as well as Olivier Leflaive's place i the centre - not sure if the latter isn't only open lunchtimes ? Again, someone will put me right.
For lunch if you will settle for a baguette and a patisse to be eaten maybe in the vineyards then go in the boulangerie in Morey as I did the day after my vendange finished and ask madam for a sandwiche ! She'll grab half a baguette and ask you what fillings you want in it from the mouth watering display - 3.5 euros I think it was.
If you call to see Alex Gambal on the Beaune 'peripherique' am sure he'll put you on to somewhere close by in Beaune - or you could email him ? He does a mean thick black coffee for a mal du (de?) tete as well !!!!
